  • Resumo Summary

    O desenvolvimento de uma vacina efetiva para tuberculose e sua progressão em direção aos ensaios clínicos exigirá um maior conhecimento acerca dos mecanismos efetores de indução de resposta imune. Atualmente, existem várias estratégias em desenvolvimento para TB, mas a falta de biomarcadores de proteção tem sido um fator limitante. Um enorme esforço tem sido dedicado ao estudo dos mecanismos imunológicos da infecção por TB, visando estabelecer biomarcadores a serem usados em diagnóstico, tratamento e prevenção. Técnicas de alta performance como a transcriptômica permitem analisar milhares de variáveis ao mesmo tempo. A vacinologia sistêmica alia a medida de múltiplos parâmetros com a análise em redes de interação e modelagem preditiva para identificar assinaturas gênicas de correlatos de proteção.

    Na área de tuberculose, os estudos em biologia de sistemas têm se concentrado nos fatores do hospedeiro induzidos durante a infecção com TB latente e ativo capazes de controlar a infecção com M. tuberculosis para subsidiar o desenvolvimento de novas vacinas uma vez que a única vacina em uso atualmente, o BCG, oferece proteção parcial. Além disso, a grande maioria das vacinas em desenvolvimento ofereceram um certo incremento de proteção em modelos animais, mas não permitem vislumbrar proteção em humanos com segurança. A única vacina que chegou a ensaios clínicos de fase III, não demonstrou efeito protetor em humanos.

    Uma vez que obtivemos uma cepa de BCG recombinante expressando um derivado não tóxico da toxina lábil de E.coli, LTK63, ou a subunidade A desta toxina atuando como adjuvante, com níveis mais elevados de proteção do que o BCG em modelos animais de desafio, acreditamos que estas cepas podem servir de modelo para a definição de correlatos de proteção e identificação de assinaturas gênicas como biomarcadores através da biologia de sistemas.

    Propomos aprofundar a caracterização imunológica da vacina de Tuberculose, rBCG-LTAK63 por métodos clássicos e por Biologia de Sistemas, buscando correlatos de proteção.

    Justificativa

    A definição de correlatos de proteção e a identificação de biomarcadores moleculares adequados para o desenvolvimento de vacinas são ferramentas críticas. A falta destas informações retarda a evolução deste campo de pesquisa. Os resultados da análise comparativa entre a imunização com o BCG e a imunização com as vacinas de rBCG expressando LTKA63 ou seus derivados através da biologia de sistemas deve contribuir efetivamente para estabelecer estas ferramentas.

    Este é um aspecto crucial para o desenvolvimento de vacinas mais efetivas contra Tuberculose, objetivo do Subprojeto 2 do Projeto Temático. A formação interdisciplinar do candidato será essencial para o desenvolvimento deste projeto, o qual deverá ter/estabelecer competência nas áreas de microbiologia aplicada, biologia molecular, imunologia aplicada e bioinformática.

    Plano de Trabalho

    Imunização de camundongos com a vacina de rBCG-LTAK63 (e controles, PCG e salina) e desafio com cepa virulenta de MTB. Coleta de sangue para obtenção de soro e PBMC em diversos tempos antes e após o desafio. Avaliação da resposta humoral (isotipagem de IgG) e celular (produção de citocinas em esplenócitos estimulados – ELISA e FACS). Será analisada a expressão gênica dos PBMC isolados por RNA seq. Os dados obtidos de sequenciamento serão analisados para qualidade e normalizados, sendo realizadas análises de enriquecimentos para se obter informações sobre as vias e funções usando as bases KEGG, BioCara, Reactome e BTM (“módulos de transcrição de sangue”). Além disso, a “Gene Set Enrichment Analysis” (GSEA) será realizada usando genes pré-classificados, com base na medida do fold-change em um determinado ponto do tempo.

    A análise de rede de correlação ponderada (WGCNA) será aplicada a dados longitudinais para identificar módulos de genes coexpressos em nosso conjunto de dados de expressão de murinos. A anotação funcional dos módulos de genes murinos será realizada pelas análises de enriquecimento baseados em testes exatos de Fisher. As redes de genes serão avaliadas e visualizadas usando Cytoscape e informações de bancos de dados de interação proteína-proteína (por exemplo, STRING, IntAct, HPRD, etc.).

    A análise estatística dos dados de RNAseq será realizada utilizando GeneSpring GX versão 11 (Agilent Technologies, Foster City, EUA). Os demais resultados serão colocados em planilhas e os testes estatísticos serão realizados com o apoio instrumental do software GraphPad Prism 6 (Prism Software, USA). Serão realizadas medidas de correlação entre os dados de RNAseq e os dados obtidos das diferentes metodologias (RT-qPCR, FACS, citocinas e carga bacteriana, entre outros).

    A vaga está aberta a brasileiros e estrangeiros. O selecionado receberá Bolsa de Pós-Doutorado da FAPESP no valor de R$ 7.373,10 mensais e Reserva Técnica equivalente a 15% do valor anual da bolsa para atender a despesas imprevistas e diretamente relacionadas à atividade de pesquisa.

    The development of an effective vaccine for tuberculosis and its progression towards clinical trials will require a greater understanding of the effector mechanisms of induction of immune response. Currently, there are several strategies under development for TB, but the lack of biomarkers of protection has been a limiting factor. An enormous effort has been devoted to the study of the immunological mechanisms of TB infection in order to establish biomarkers to be used in diagnosis, treatment and prevention. High performance techniques such as transcriptomics allow you to analyze thousands of variables at the same time. Systemic vaccinology combines the measurement of multiple parameters with the analysis in networks of interaction and predictive modeling to identify gene signatures of protection correlates.

    In the area of tuberculosis, studies in systems biology have focused on host factors induced during infection with latent and active TB capable of controlling infection with M. tuberculosis to subsidize the development of new vaccines since the only vaccine in current use, BCG, offers partial protection. In addition, the vast majority of vaccines under development have offered some enhancement of protection in animal models, but they do not allow prediction of protection to be envisaged in humans. The only vaccine that has reached phase III clinical trials has shown no protective effect in humans.

    Since we obtained a recombinant BCG strain expressing a nontoxic derivative of labile toxin from E. coli, LTK63, or the A subunit of this toxin acting as adjuvant, with higher levels of protection than BCG in challenge animal models, we believe that these strains can serve as a model for the definition of correlates of protection and identification of gene signatures as biomarkers through systems biology.

    We propose to further characterize the immunological of the rBCG-LTAK63 vaccine by classical methods and by Systems Biology, seeking correlates of protection.

    Justification

    The definition of protective correlates and the identification of molecular biomarkers suitable for the development of vaccines are critical tools. The lack of this information slows down the evolution of this field of research.

    The results of the comparative analysis between immunization with BCG and immunization with the rBCG vaccines expressing LTKA63 or its derivatives through systems biology should effectively contribute to establishing these tools.

    This is a crucial aspect for the development of more effective vaccines against Tuberculosis, the objective of Subproject 2 of the Thematic Project. The candidate's interdisciplinary training will be essential for the development of this project, which should have establish competence in the areas of applied microbiology, molecular biology, applied immunology and bioinformatics.

    Work plan

    Immunization of mice with the rBCG-LTAK63 vaccine (and controls, BCG and saline) and challenge with virulent MTB strain. Blood collection to obtain serum and PBMC at several times points before and after challenge. Evaluation of humoral response (IgG isotyping) and cellular (production of cytokines in stimulated splenocytes - ELISA and FACS). We will analyze the gene expression of isolated PBMC by RNA seq. The sequencing data will be analyzed for quality, standardized, and enrichment analyzes are performed to obtain information on the pathways and functions using the KEGG, BioCara, Reactome and BTM ("blood transcription modules") bases. In addition, the Gene Set Enrichment Analysis (GSEA) will be performed using pre-sorted genes, based on the fold-change measure at a given point in time.

    The weighted correlation network analysis (WGCNA) will be applied to longitudinal data to identify coexpressed gene modules in our murine expression data set. Functional annotation of murine gene modules will be performed by enrichment analyzes based on Fisher's exact tests. Gene networks will be evaluated and visualized using Cytoscape and information from protein-protein interaction databases (for example, STRING, IntAct, HPRD, etc.).

    Statistical analysis of RNAseq data will be performed using GeneSpring GX version 11 (Agilent Technologies, Foster City, USA). The other results will be placed in spreadsheets and statistical tests will be performed with the instrumental support of GraphPad Prism 6 software (Prism Software, USA). Correlation measurements between RNAseq data and data obtained from different methodologies (RT-qPCR, FACS, cytokines and bacterial load, among others) will be performed.

The candidate will work with research on the mechanisms of induction of immune responses for the development of vaccines against tuberculosis; experience in microbiology (especially mycobacteria), immunology (mice, ELISA, FACS, PCR, etc.) and / or bioinformatics will be highly desirable.

    This opportunity is open to candidates of any nationalities. The selected candidate will receive a FAPESP’s Post-Doctoral fellowship in the amount of R$ 7,373.10 monthly and a research contingency fund, equivalent to 15% of the annual value of the fellowship which should be spent in items directly related to the research activity.
